912 ignition system

l have a 1991 rotax 912 which l have just rebuilt it has the old box style ignition system which was shorting out needed repairs so l decided to put a late model ignition system on l purchased brand new Cdi modules and second hand coils and trigger coils the engine starts first turn but runs rough carbys have been synchronised one ignition system run that rough the engine stops l have put the old system back temporary to see how the engine runs it runs smooth .
My question is are the new type CDI modules to far advanced for this old engine have the new engine cases have different trigger coil positions.
